Phylogenetic and Mutation Analysis of the Venezuelan Equine Encephalitis Virus Sequence Isolated in Costa Rica from a Mare with Encephalitis

Venezuelan Equine Encephalitis virus (VEEV) is an arboviral pathogen in tropical America
that causes lethal encephalitis in horses and humans. VEEV is classified into six subtypes (I to VI).
Subtype I viruses are divided into epizootic (IAB and IC) and endemic strains (ID and IE) that can
produce outbreaks or sporadic diseases, respectively. The objective of this study was to reconstruct the
phylogeny and the molecular clock of sequences of VEEV subtype I complex and identify mutations
within sequences belonging to epizootic or enzootic subtypes focusing on a sequence isolated from
a mare in Costa Rica. Bayesian phylogeny of the VEEV subtype I complex tree with 110 VEEV
complete genomes was analyzed. Evidence of positive selection was evaluated with Datamonkey
server algorithms. The putative effects of mutations on the 3D protein structure in the Costa Rica
sequence were evaluated. The phylogenetic analysis showed that Subtype IE-VEEV diverged earlier
than other subtypes, Costa Rican VEEV-IE ancestors came from Nicaragua in 1963 and Guatemala
in 1907. Among the observed non-synonymous mutations, only 17 amino acids changed lateral
chain groups. Fourteen mutations located in the NSP3, E1, and E2 genes are unique in this sequence,
highlighting the importance of E1-E2 genes in VEEV evolution. El virus de la encefalitis equina venezolana (VEEV) es un patógeno arboviral de América tropical
que causa encefalitis letal en caballos y humanos. El VEEV se clasifica en seis subtipos (I a VI).
Los virus del subtipo I se dividen en cepas epizoóticas (IAB y IC) y endémicas (ID e IE) que pueden
producir brotes o enfermedades esporádicas, respectivamente. El objetivo de este estudio es reconstruir la
filogenia y el reloj molecular de las secuencias del complejo del subtipo I del VEEV e identificar mutaciones
mutaciones dentro de las secuencias que pertenecen a los subtipos epizoóticos o enzoóticos, centrándose en una secuencia aislada de
una yegua en Costa Rica. Se analizó la filogenia bayesiana del árbol del complejo del subtipo I del VEEV con 110 VEEV
completos del VEEV. Se evaluó la evidencia de selección positiva con los algoritmos del servidor Datamonkey
de Datamonkey. Se evaluaron los efectos putativos de las mutaciones en la estructura proteica 3D en la secuencia de Costa Rica
de Costa Rica. El análisis filogenético mostró que el subtipo IE-VEEV divergió antes
que otros subtipos, los ancestros costarricenses del VEEV-IE procedían de Nicaragua en 1963 y de Guatemala
en 1907. Entre las mutaciones no sinónimas observadas, sólo 17 aminoácidos cambiaron de
grupos de cadenas laterales. Catorce mutaciones localizadas en los genes NSP3, E1 y E2 son únicas en esta secuencia,
destacando la importancia de los genes E1-E2 en la evolución del VEEV.
